As far as machine placement goes, you need to ensure that you have enough space around the machine to easilly load and unload materials/parts. for that you can always create manual holes and constrain them on the back... might just want to do the same on the side as well to ensure that they will always line up. Takes a little longer on the initial set-up, but might be faster than trying to Macgyver another solution

make sure that you have your tools set to interpolate, and that the interpolate diameter is sufficiently large enough to be able to run through the holes you are making.
