Haven't been able to figure this one out, yet. But on almost every job we've done lately (since V6) there will be cabinets on which the blind dados mysteriously revert to butt-joints. Granted, I haven't had time to really dig in and troubleshoot, but I'm curious to know if anyone else is having this issue, since I haven't seen anyone mention it.
I'm thinking it is happening when writing a TWD file, most likely when changing material thickness, because without fail we only catch the problem after it has been sent to the machine. Anyway, I will dig more to try to find the cause, but I'd like to know if anyone else has noticed this?

Yes, I have. I also cannot identify the process to recreate the issue which is why I have not mentioned it. I have also noticed the construction settings for fixed shelves migrating to adjustable shelves but I haven't gotten to the bottom of that one either, assuming the two issues are not related.....

I've had butt joints turn into blind dado's.
Like you, I haven't had time to see why this happened. It's just frustrating when things like this change... It makes me not trust the software. It seems I have to go over everything with a fine tooth comb to be sure all the cabinets in a particular job are built correctly.

No, I cut with a panel saw and drill with a construction drill.
It could be software operator error (me). Strange things happen and sometimes we are quick to blame someone else when it is really our error.
The part that changed for me, was a toe kick. The ends remained butt joints, but the top changed to blind dado into the deck.
It could have been I changed the cabinet fron dettached toe to having a toe. Sometimes I think some defaults are to blame for some weird things going on.
This was no big deal, the part just showed up on the parts list oversized by the length of the tenon.
I always draw each cabinet in the LDE. This helps catch errors like this.

So far, I've only seen it happen on fixed shelves and drawer boxes with blind dado construction, though it hasn't shown up on a drawer box since the latest build. The shelf problem remains, though...
