While running a program, I rec'd low plant air alarm. Machine shut down and the control flashed an alarm that the flipstops didn't lower.
The flip stops are at their home position. I have re-booted the control but flipstops will not function. I have verified that they didn't crash into anything.
What should I check next?

I would suggest that you try the following:
With Thermwood shutdown (Alt. + X), go into Windows Explorer, Find C:\\system directory, Find plchist.thm file and delete it. Once you've done this, restart THM software and see if issue clears, if not, select F10, F3, F5 to review PLC errors, then contact Thermwood Technical services (1800 221 3865, ask for service dept.) for further assistance.
