I build frameless with applied ends, so I am a ble to attach a 1/4 panel to the back of the cab and then mount a 1/2 nailer to that. Is there a way to do this? I have tried using a negative  inset to place it outside the cabinet, but of course it isn't flush to the cabinet sides.

Mike,
Apply the negative inset to get your stretcher outside the box. (as you are already doing)
Lock that setting.
Apply a negative left or right inset to make the stretcher flush with one side of the box.
Lock that setting then apply the negative inset to the other side to flush with the outside of your box.
Lock that setting.
Your stretcher will now re-size with the box
