Pocket operation not working correctly

I'm trying to make a frame with 2 pocket operations, one cut through and one slightly bigger, 1/2" deep. The cut through pocket works fine, but the second one is being cut with my 1/4 bit with a single pass which leaves a border that isn't cut. Is there a way to make 2 passes and/or use a larger bit without affecting my other parts?
