When I apply ends (doors) onto both sides of a cabinet, eCabinet will make one side flush with the front of the face frame and the other flush with the back of face frame like I want. Is there something I'm doing wrong?

You may want to check your Left or right scribe on your FF. If your FF is hanging off the side of the cabinet, the applied EP will be pushed back behind the FF. even if has a .001 over hang.
