I've attached a cabinet file along with a couple of dbx files.
The problem I'm having is that when I add the attached 9" dbx to the cabinet, the dbx's PE cuts are going away (the cabinets PE cuts are not effected).
When I add the 4" dbx the dbx's PE cuts are staying in place (again, cabinet PE cuts are not effected).

Did you do the part editor cuts before or after edgebanding?
It may be worth a try to use a current v6 standard drawer box with edgebanding, then do your part editor work, then add the constraints - and see if that helps...

I didn't think it would matter about the order that I did things to drawer boxes. To add more information to this situation, when I add the 9" dbx's all of the PE cuts are intact. It is only when I add the 4" dbx to the cabinet do the 9" dbx PE cuts disappear. This seems like really odd behavior. I don't understand how adding a dbx could cause other dbx's to be modified.. Another one of the great mysteries of eCabs...
Took me a few minutes of scratching my head, but I have finally figured out why your 4" box had holes and the 9" did not. Your 9" box was saved at 22" deep and the 4" was saved at 20" deep ( 20" is the size needed for the depth of the cabinet). So, when the 9" box gets re-sized to 20" deep, it moves the holes off of the part because they are not constrained thus looking like they are lost (which they kinda are). Also, I did find some troubles with the 9" box that required removing the PE cuts and adding them back on. I have attached both boxes with constraints added and your cab with them installed. Hope this gets you going.
I ended up remaking the 9" box. When I added boxes back to the cabinet I added the 4" first then the 9" and everything seems to be ok.
A little back ground, I have a 2 monitor system for lots of screen real estate. Makes life easier. Anyway, I also noticed something interesting with the dbx editor. I have the dbx editor open on the right monitor over top of the main eCabs window. When I add constraints to a drawer box and exit the constraint editor and save the changes, the dbx editor jumps to the left monitor completely outside the main eCabs window. Just thought this was interesting and spooky.
